The 3500xL Genetic Analyzer is a 24-capillary sequencing platform that can be used for a wide variety of applications, including de novo sequencing and resequencing (mutational profiling), as well as microsatellite analysis, MLPA™, LOH, MLST, and SNP validation or screening. The majority of applications can be run on a single polymer and capillary array.

This package includes a 24-capillary instrument, 3500 Series Data Collection Software, and a Dell™ Workstation and monitor. The 3500 Series Data Collection Software supports sequencing and fragment analysis, and integrates seamlessly with several downstream software packages (not included) for secondary analysis of genetic data.

Offering accurate reliable data quality
The 3500 Series genetic analyzers are designed to significantly improve signal uniformity from instrument-to-instrument, run-to-run, and capillary-to-capillary. With a combination of intelligent hardware, powerful algorithm and reagent combinations, these methods enable major reduction in the range of signal peak heights obtained across multiple 3500 series instruments (see figure).

Improved sizing precision
The thermal sub-system design gives enhanced performance in demanding fragment applications, enabling improved sizing precision versus previous generations of capillary electrophoresis platforms.

Ready-to-use consumables with RFID tags
The 3500 Series offers ready-to-use consumables with pre-packaged polymer pouches, cathode and anode buffer containers, and easy-to-install capillary arrays. Each of these consumables is integrated with RFID tags that enable viewing, tracking, and reporting of critical information about reagents and consumables including usage, lot number, part number, expiry date, and on-instrument lifetime within the 3500 Series Data Collection Software.

Easy-to-use data collection software
The 3500 Series Data Collection Software breaks ground in user-friendly navigation with an intuitive dashboard design, highly visible buttons for common operations, easy-to-read graphical displays to monitor the state of consumables, and a handy maintenance scheduling calendar functionality. Functionality includes simplified plate set-up and built-in primary analysis with quality control, so you can make decisions about the quality of data as it is produced on the instrument without the need to transfer output files into secondary analysis software packages.

Can I purchase a computer from you or someone else and install the Applied Biosystems 3500/3500xL Genetic Analyzer software myself?

You can purchase a computer for installation of the secondary analysis software packages (e.g., Sequencing Analysis, GeneMappersoftware) as long as the computer meets the software compute requirements (for processor speed, the minimum speed of the processor should be at least 3 GHz) and you can install the software yourself.

For the instrument computer, the computer system has a much more stringent requirement and undergoes thorough testing to make sure it can handle the flow of data from the instrument to the computer. The images for the computer system are streamlined to make sure they have the proper drivers for the computer components, and the Operating System is optimized to make sure there is nothing running in the background that might slow the computer down, take up memory, or conflict with our software. Purchasing a computer commercially can introduce too many variables in terms of hardware and software that can negatively affect the data collection process so we cannot support connecting it to the instrument.

What is the white residue around the Applied Biosystems 3500/3500xL Genetic Analyzer array knob?

When placing the array on the instrument, the last step in the process is to loosen the array knob and the instrument forces any air bubbles around the array tip through the threading and the middle of the array knob. Some polymer gets pushed through as well and when it dries up, it appears as a white, flaky residue. Use a damp, lint-free cloth to remove it.

My array is stuck in the pump on my Applied Biosystems 3500/3500xL Genetic Analyzer, even after loosening the knob. What can I do?

If the array is stuck in the pump, even after loosening the knob, squirt around the edge of the array head with distilled water and try to remove it again. If the array will not move, a service call may be required. Do not use excessive force or tools to try and remove it.

I seem to be getting bubbles from the polymer pouch on my Applied Biosystems 3500/3500xL Genetic Analyzer but the polymer level is normal. What is causing it?

On the Applied Biosystems 3500 Series Genetic Analyzer, the polymer pouch may not be sitting properly or the check valve may be stuck in the open position. Carefully detach the polymer pouch by pulling down the handle next to it, and then pull the handle up while guiding the pouch into place and secure it by pushing up on the plastic head of the pouch. If this fails, perform a wash on the system using the conditioning pouch. If reseating the tube/pouch and cleanup do not fix the problem, a service call may be required.
