HDA6 encodes a RPD3-type (class I) histone deacetylase in Arabidopsis thaliana that is predominantly nuclear and is enriched in discrete nuclear subdomains including the nucleolus, consistent with roles in rDNA-associated chromatin regulation. The encoded protein is a ~471 amino-acid enzyme containing a conserved histone deacetylase catalytic domain typical of RPD3/HDAC family members, enabling removal of acetyl groups from lysine residues on histone H3/H4 tails and thereby promoting chromatin compaction. Functionally, HDA6 acts as a key epigenetic repressor that helps maintain transcriptional silencing of repetitive loci, including rDNA repeats and transposable elements, with loss of HDA6 leading to localized histone hyperacetylation, altered histone methylation patterns, chromatin decondensation, and transcriptional derepression. Mechanistically, HDA6 cooperates with DNA methylation pathways, including direct interaction with the maintenance CG methyltransferase MET1, linking histone deacetylation to the establishment/maintenance of heterochromatic DNA methylation states and stable genome-wide repression of silenced loci.
