Tumors can be broadly divided into two classes: those that are driven by mutations (M class), and those that are driven by copy number changes (C class). Therefore, you could be missing the real cancer drivers by only looking at somatic mutations.
Obtaining reliable whole-genome copy number data from degraded FFPE samples can be challenging with traditional methodologies. OncoScan™ FFPE Assay Kit, powered by molecular inversion probe (MIP) technology, enables detection of large and small copy number variations and copy-neutral loss of heterozygosity (LOH) in FFPE, generating data from 80 ng of DNA sample in 48 hours.
