How can I back up my SeqScape Software data?

Backing up data can help protect you from data loss and/or for sending data to Technical Support for troubleshooting. To export Projects, Project Templates, Reference Data Groups, Libraries, Analysis Defaults, Analysis Protocols, and Display Settings:

1. Go to the Tools menu and select SeqScape Manager.
2. Click on the tab that contains the file(s) you want to back up or export.
3. Select the file(s) that you want to export. Hold down the Shift key while selecting files to select a group of files, or the Control key to select multiple individual files. Once they are selected, click on Export at the bottom of the window.
4. Browse to the location where you want to save the files, and click Export to save them (Note: When selecting multiple files, the File name will appear as the pathway to the location where you are going to save the files.)

If you are performing a data backup, you will want to repeat steps 2-4 for each tab to make sure that all of your work is backed up. Once you have backed them up, save the files to the storage media of your choice (CD, DVD, network drive, flash drive).

What is the relationship between QV20 and the KB Basecaller and how do they determine the length of read specifications?

The improved basecalling algorithm (the KB Basecaller) is designed to accurately call more bases out of sequencing data, and reduce manual data review time by providing per-base quality value (QV) assignment, which is a measure of basecaller accuracy. The KB Basecaller supports most chemistries and run modules available on the Applied Biosystems 3130 Series Genetic Analyzers running Data Collection v3.0 and v.3.1 Software, and is also integrated in the Applied Biosystems Sequencing Analysis v. 5.X Software and SeqScape v2.X Software. In previous versions of Data Collection Software, resolution performance for all run modules was calibrated with a 98.5% basecalling accuracy (1.5% probability of error) specification using the ABI Basecaller. Utilizing the KB Basecaller v1.2 release for Data Collection v3.0 Software, resolution performance for the all the run modules was calibrated with a quality score cutoff of QV20 (99% basecalling accuracy or a 1% probability of error) using a sliding window of 20 bases from the 3' end. Therefore, while shorter read length specifications are generated with the KB Basecaller, the calibrations are of higher basecalling accuracy. In this release, we are using the same specifications for 98.5% basecalling accuracy, which is on the conservative end, to keep the specifications uniform.

How can I import my SeqScape Software data?

If you are upgrading or reinstalling software, you may want to import your data. To do so:

1. Go to the Tools menu and select SeqScape Manager.
2. Click on the tab where you want to import the data (e.g., if you want to import a project, click on the Projects tab).
3. Click on the Import button and select the files you wish to import. Then click Import.

After clicking on Import, a progress bar will appear on the screen. If the file is imported successfully, it will appear in the list for that tab. If the file is not, an error message will appear explaining why the file was not imported. In the example below, the Project name already existed in the database.

Correct the error by changing the Project name or removing the conflicting Project, and reimport the file.

We just upgraded to SeqScape Software v.2.7 and I'm wondering if my old data files will work on it?

The SeqScape Software v.2.7 is compatible with the following data files:

-310 PC, Data Collection Software v.3.0, 3.1
-3100 series, Data Collection Software v.1.0, 1.1, 2.0
-3130 series, Data Collection Software v.3.0, 3.1, 4
-3730 series, Data Collection Software v.3.0, 3.1, 4
-3500 series, Data Collection Software v.1.0, 1.1, 2

Please note, upgrade will require Data Collection Software v.3.1 on the 3130 and 3730 series instruments for co-installation. System upgrade may be required.

The computer requirements are as follows:
