Can Ct's greater than a cut-off be considered valid results?

Yes they can. However, it is important to recognize the true linearity and detection limits of your assay: Ct values above the cut-off can indicate non-specific amplification, unless your NTC is a true- no-target control, and you have run a statistically significant number of replicates. Any results with Ct above the recommended cut-off need to be validated with individual assays on plates.

What is a good Ct cut-off for the TaqMan MicroRNA Array Cards and TaqMan Advanced miRNA Array Cards? In other words, beyond what Ct should I not trust the data?

The typical Ct cut-off on TaqMan Array Cards is 32, which is equivalent to Ct 35 on a plate (10 µl reaction). Previous studies show that if you use pre-amplification, a Ct cut-off of 29 or 30 can be used to reduce numbers of false positives (see Technical Note Optimized protocols for human or rodent microRNA profiling with precious samples). To ensure that you have selected a correct cut-off, you should run replicates of the same sample and use Ct cut-off before you see an increase in the Standard Deviation.

How can I import my data from Variant Reporter Software?

For importing data, there are many ways to do so:

1. Select the Data Store where you would like the data imported to. To choose a Data Store:
a. Click the Manage button in the Data Store section of the Dashboard View.
b. Highlight the Data Store you wish to use and click on Change Location to select it. Click Close to close the window.

How can I archive a selected project in the Variant Reporter Software?

To archive a Variant Reporter software project from the Dashboard:

1. Open the Dashboard View.
2. In the Project tab select the project you want to archive, then click .
3. In the Archive Destination dialog box, browse to the folder where you want the project archived.
4. Click OK. The project file you archived will no longer appear in the Variant Reporter Dashboard.

How can I back up the Data Store in the Variant Reporter Software?

To back up the Data Store:

1. Open the Dashboard View.
2. Click .
3. In the Browse for Back-up Folder Destination dialog box, select the folder that you want to back up the Data Store to, then click OK. Your project will start to get backed up.

Note: All associated Projects, Analysis Parameters, and References contained in the current Data Store will be copied to the folder you selected when you back up the Variant Reporter Data Store.

How can I export a Project, Analysis Parameter, or Reference from the Dashboard?

More information on exporting data can be found in the Variant Reporter Help Contents under the keyword “Export”.
To export a Project, Analysis Parameter, or Reference from the Dashboard:
Open the Dashboard View (see below), then click on the Tab (Projects, Analysis Parameters, or References) where the file you want to export is located and left-click on the file name to select it.
Click Export to open the Export File dialog box.
Select the location you want to save the file in, then click Save.

How can I back up my Variant Reporter Software data?

For exporting and backing up the data, there are many ways to do so:

Export: takes the Project, Analysis Parameters, and Reference Data of your choice and saves them to a location of your choice. You can use this option for backing up data or sending data to support personnel. Exported files will not be removed from the Dashboard unless you delete them.

Archive: for Projects only: will take a selected Project and export it to a location of your choice. The Project is then removed from the Project Dashboard. You cannot archive Analysis Parameters or Reference Data.

Back-up: will duplicate all of the information in the Data Store (Projects, Analysis Parameters, and Reference Data) to a folder of your choice. This is an all-or-nothing option - you cannot select specific files for back-up. If you wish to have specific files backed up, please use the Export option.

The Variant Reporter Software v.1.1 is compatible with the following data files:

-310 PC, Data Collection Software v.3.1
-3130 series Data Collection Software v.3.1
-3730 series Data Collection Software v.3.1
-3500 series Data Collection Software v.1.0

Please note, ABI PRISM 310 data will have to be pre-analyzed in Sequencing Analysis Software before importing into Variant Reporter. We are upgrading to the Windows 7 operating system. Can I install Variant Reporter Software v.2 on that?

This software has been extensively tested on Windows 7 SP1 (32-bit version). While there are some indications that the software will run normally on the 64-bit version of Windows 7 SP1 operating system, the 64-bit configuration is not officially supported. It is strongly recommended that this software is run on Windows 7 SP1 (32-bit).

If installing on the instrument computer, the update will require a new computer and upgrading the Data Collection Software as well.
