What should I do if the centrifuge is still running even though the time remaining is 0:00 at the final spin of the Ion OneTouch 2?

The "time remaining" is not entirely accurate. The centrifuge may keep rotating for about 15 minutes after the time has become 0:00. If it rotates for more than 15 minutes, please contact Technical Support.

Do I need to clean the Ion OneTouch 2 after a long interval?

If you have not used the instrument for more than 2 weeks, cleaning is recommended. You can use the Amplification Plate without changing it for your sample run. Also, please do not discard the Cleaning Adaptor, since you will use it for the cleaning after the run.

What should I do if an "Over Pressure" error appears after I start an Ion OneTouch 2 run?

The pressure inside the instrument may be above normal. If the Ion OneTouch 2 firmware is older than v540, please update it to the latest version.

Can I use the same oil between the Ion PGM OT2 200 Kit and the Ion PGM OT2 400 Kit?

No, you may not. Please exchange the oil when switching between different kits. Contact Technical Support for any needed assistance when switching kits.

What are these black precipitates in the recovery tube and waste of the Ion OneTouch System?

It may be rubber from the packing. The amount varies among instruments and it is not anything to be concerned about, as it will be removed by the Ion OneTouch ES.

Can I use the same oil between the Ion Proton OT2 200 Kit and the Ion Proton OT2 200 Kit v2?

No, you cannot. Please exchange the oil when switching between different kits. Please contact Technical Support for detailed information when switching kits.

What should I do if an error message "calibration FAILED" appears during initialization of my Ion PGM System?

Open the chip clamp and check for any leaks. If you see solution leaking, please remove the chip and clear the solution with a Kimwipe. DO NOT wipe or scrub as the socket could be damaged. Clean the socket by gently touching it with a damp Kimwipe. Make sure the socket is dry and replace the chip. Press the 'Calibration' button to recalibrate the chip. If it fails again, change the chip to a different one. Also, if you are using an Ion 316 Chip v2 on a v3.4 or older instrument, the instrument will not recognize the chip.

Can I use my Ion OneTouch DL Instrument for template preparation for the Ion Proton System?

Template preparation for the Ion Proton System requires the Ion OneTouch 2 Instrument (Cat. No. 4474779). Please contact your sales representative for more information regarding Ion OneTouch 2 System upgrade promotions for current Ion OneTouch Instrument users.

How do I export my OneTouch log files?

Downloading log files may be necessary to help a Support Specialist diagnose an instrument issue. In order to download the log files, attach an empty USB drive to your instrument, navigate to the ‘Options' menu, and press the ‘Export Log' button. Wait for the indicator to complete, remove your drive, and send the log files to your Support Specialist. Please note that the Ion OneTouch 2 instrument log files are saved in temporary memory and will be erased if the instrument is power-cycled.

How do I update my Ion OneTouch 2 firmware?

Firmware updates to the software controlling the Ion OneTouch 2 Instrument are periodically released. To update the firmware to the appropriate version, use either a USB flash drive or an ethernet connection, as described on page 11 of the Ion OneTouch 2 System - Installation, Setup, and Maintenance User Guide (http://tools.thermofisher.com/content/sfs/manuals/MAN0014388_IonOneTouch2Sys_UG.pdf ).

My Ion OneTouch ES instrument is leaving more volume in the well strip than usual. What can I do to make sure my sample is being completely transferred?

Please perform the residual volume test as outlined in the Appendix of your template user guide. If the volume in Well 2 is >5 µL, then proceed to recalibrate the instrument following the guidelines in the “Calibrate the Ion OneTouch ES” section. Only perform a calibration if the residual volume test indicates it is necessary.

My Ion OneTouch 2 run is finished, but I cannot perform enrichment right now. How should I store my unenriched ISPs?

We recommend removing the samples from the Ion OneTouch 2 instrument ≤ 16 hours after starting the run. After centrifuging and removing the samples from the instrument, follow the ISP collection protocol to recommended stopping points and follow the instructions for preparing the unenriched ISPs for storage. The ISP suspension can be stored at 2 degrees C to 8 degrees C for up to 3 days.

In the sequencing workflow, is there a quality control (QC) step that I can perform after the template preparation reaction?

Yes, there are three supported options:

• Ion Sphere Quality Control Kit (Cat. No. 4468656) for use with the Qubit 2.0 or 3.0 Fluorometer - This is the most commonly used templated ISP quality control method. This kit supports the quality control of unenriched ISPs and the protocol can be found in the Appendix of all Ion Template kit user guides.
• ISP quality control using flow cytometry:

How much oil and recovery solution is typically consumed during a normal Ion OneTouch 2 run and during a cleaning?

In a typical Ion OneTouch 2 run, you should expect ~18 mm drop in the level of oil in the tube (~22 mL consumed), and ~13 mm drop in the recovery solution (~15 mL consumed). During cleaning, you should expect to collect ~10 mL of oil in the 50 mL conical waste collection tube.

What procedure do I follow when switching between Ion OneTouch 2 template kit types?

Due to differences in reagent formulations between kit types, we recommend following the Demonstrated Protocol: How to Set Up the Ion OneTouch 2 Instrument When Switching Between the Ion PGM System and Ion Proton System (http://ioncommunity.thermofisher.com/docs/DOC-7265) if using more than one Ion OneTouch 2 Template kit type on your instrument. Briefly, the instrument lines must be primed with the new kit reagents by running a cleaning and initialization procedure prior to setting up the next run. How much library do I need as input into the Ion OneTouch 2 template preparation reaction?

The input amount for template preparation on the Ion OneTouch 2 is library type specific. Occasionally, library input titration may be required to optimize templated ISP clonality and maximize sequencing throughput. For the Ion PGM System, we offer:
- Ion PGM Hi-Q View OT2 Kit (Cat. No. A29900) for template preparation of libraries up to 400 bp in length.

For the Ion Proton System, we offer:
- Ion PI Hi-Q OT2 200 Kit (Cat. No. A26434) for template preparation of libraries up to 200 bp in length.

For the Ion S5 System and Ion S5 XL System, we offer two kits:

What is the Ion OneTouch 2 System? How is it used in the Ion PGM and Proton System workflows?

The Ion OneTouch 2 System is composed of the Ion Onetouch 2 instrument and the Ion OneTouch ES instrument.
• The Ion Onetouch 2 instrument is used for templated Ion Sphere Particle (ISP) preparation. The input is a prepared library with Ion Torrent System specific adapters. The output is a mixture of templated library ISPs and non-templated ISPs (this mixture is referred to as unenriched ISPs).
• The Ion OneTouch ES instrument is used for enrichment of the templated library ISPs, or the removal of non-templated ISPs. The input is unenriched ISPs recovered from the Ion OneTouch 2 instrument and the output is templated library ISPs, or enriched ISPs, ready to be sequenced on the Ion PGM or Proton instruments.

What read lengths are supported by the Ion PGM System?

Currently, the Ion PGM System supports up to 400–base reads.

For up to 400-base reads, using the Ion PGM Hi-Q View Chemistry and Ion PGM One Touch 2 system, we recommend:

What is the calibration standard in the Ion PGM Hi-Q View OneTouch 2 Kit?

The calibration standard is an optional reagent and is recommended for samples that have no reference or small references. It is a small panel consisting of known sequence containing homopolymers. It provides a reference for base calibration but the option needs to be selected in run planning.
